Being able to get an alert when your website first enters the top 100 or top 50 for a given keyword would be great.

For example: I add 20 keywords to a domain for tracking in Authority Labs. Immediately only 5 of those 20 keywords show the site to be ranked in the top 100. Couple weeks later my site starts tracking for 3 of the remaining 15 keywords I had originally added for tracking .. I'd love to know about this asap.

On the same subject, would also be handy to have links grouped by domain. Currently the list includes every page with a link, but not a list of domains that link (which may themselves contain several links).

I know Linkscape offers this functionality, as does Google's webmaster tools. Sometimes it is easier as a first step to be able to browse a list of domains that have linked to a website, as well as the ability to follow each specific link (to improve descriptive text, appraise page authority etc).

A simple feature akin to this suggestion might be to allow people to highlight keywords with a small selection of colours – similar to colour labels used in Mac OS finder, or such as used in Adobe Lightroom to quickly highlight and associate groups. I think coloured labels are also a space saver, and wouldn't increase clutter for the overall interface.
